No, I'm not saying that at all. I must have either misinterpreted your question or you misinterpreted my answer. Anyway, I will clear up both.
What I originally said was that the number of backlinks that is provided by DNScoop is the number for your whole entire site (example: the number of links for whatever.com/index, plus the number of links for whatever.com/aboutus, so on and so forth) and not just the number of links to your homepage.
I guess your actual question was would google, dnscoop, etc. count all of the links from the same site as one. The answer to this, I believe is that they will count each link separately even if they are on the same site. For instance, you were to submit your site to a directory and you submitted to one section that is classified by topic and another section that is classified by location, those two links would count separately.
