If you are not "officially" affiliated with an organization or school is it a legal problem having their insignia on your website?
In what context are you using the logo? Is the logo registered to a government agency or school?
It is my understanding that government owned entities are considered public domain (ie UCSD is a public university). Therefore its logo or insignia is public domain and can be used freely. Where you would not be allowed to use it is if your were acting a representative of that institution without authority to do so.
If the entity is privately held (ie Harvard is a private ivy league university) you would need the permission of the entity to disseminate their logo or insignia for any reason.
I could be off...but that's how I have understood it.

Legally, if you are using a copyright logo (Registered by someone) will may take you to face some legal problem in the coming future if the company or organization take some action against you if they found unauthorised person using there name or logo without permission.
So someone having a legal knowledge will always suggest you to not use logo or sign of others, they may take legal action against you. Its a offense of 420.
